Like I have ALWAYS said to family & friends, popular doesn't mean bad or ugly. It just means other people have recognized it's a gorgeous name. Don't let that stop you from using it.

Oh I agree with you, it's not just the popularity.
It's that it also feels too "Common", there's nothing..."special" about it, nothing that makes people (or me for that matter) go "Ohh! How refreshing. Such a pretty name!"
I'd like a name with that wow factor for me, you know? Averie has that more than Ava, but it's very juvenile, and flighty I hear. I don't like that aspect of it.2O - Aries - Slytherin - Daycare Assistant Teacher

My eldest daughter is named Ava Dulcea. It's still my favorite name combo of all time. A few months after having her I was back to waiting tables and one of my customers was about to pop and she was naming her your exact Ava Charlotte. Even though I prefer my combo I still found Ava Charlotte to be quite a charming combination! I know of two other Ava's, Ava Grace and Ava Michelle. I still prefer your combo over both of those!
And don't let it being popular concern you too much. You can't stay ahead of every list and trend so if you go with something different, don't be surprised if it catches on also. Just use the name you really love and don't let anybody ruin it for you.Blessed to be a mother of 5.
My dashing fellows: Aidan Mackenzie (12 yrs) and Remy Forrester (resting in heaven)
My dahling daughters: Ava Dulcea (5 yrs), Mia Isobel (2yrs) and Gemma Hermione (just joining us!).

Ava Charlotte is very pretty, I don't see anything plain about it. It's not distinictive like Auva Charlotta or whatever but it's not plain. I think it fits a range of personalities - studious, quiet, outgoing, sporty, witty, etc. but I stress that doesn't mean I think it's plain.
Then again, Ava is probably rare for your age group so it would be more distinctive. Charlotte is common in my area for girls and women in all age groups but it still sounds new and pretty to me. It might not even be common among your age group in your area.
EDIT: I have to agree with tinabina that Ava has earned its popularity. Sometimes I think people look at popular names the wrong way. It's popular because it's beautiful! Anyway, while I like to stay out of the top 100 with my name choices, if there's a name I really love, I keep it around. If you really love the name Ava, then sod popularity. Just go for it.

Ava is a great name- it's popular for a reason! It's definitely in my top 10 of the top 100 (ha) and I see absolutely nothing wrong with a popular name. I think people forget that there are good things about having popular names just like there are good things about having uncommon names- popular does not equal bad, as nameberries so often think. Honestly I think it's much easier to go through life with a common, boring name than one that's so uncommon that people think it's weird, which may happen with a lot of names berries like. I can't imagine Ava has many difficulties in the pronunciation and spelling department, either.
I think you should stick with the name you love- don't go Aviana/Avery (I really don't care for Avery/ie)/Avalon. if you like Ava don't settle for something else just because it's less popular.
With Ava, I'd personally go for full-out bizarre on the middle name. I'd go straight past Noemi all the way to Nefertiti for a middle. But you said you want want toned down, so I'll try:
Ava Noemi(e)
Ava Ariadne
Ava Seraphine/a
Ava Briallen
Ava Carys
Ava Rhiannon
Ava Boheme
Ava Manon
Ava Sarai
Ava Juno
Ava Amoret
Ava Amabel
Ava Ayelet
Ava Sinead
Ava Saskia
Ava Cosima
Ava Marietta
Ava Juno
Ava Thomasina
Ava Xiomara
Ava Isis
Ava Iris
Ava Coraline
Ava Meadow
Ava Indira
Ava Anais
