I agree, Paden was really special to your dad, and a cool story makes up for a whole lot of trendy-soundalike. The middle name spot is the perfect place for tribute names and for going crazy, or to just make sure a certain name is legally part of a full name. Your dad would surely be touched by Paden as a middle name and I think it's a definite keeper.
The thing to really keep in mind though is that in practice, a middle name effectively does nothing to "set apart" a name. I see a lot of girls with a unisex or masculine first name plus a super-feminine middle name, and the idea is that the two names "balance." It's a nice theory and it works on the birth announcement, but in real-life, Michael Anastasia is just Michael. See what I mean? I'm afraid that you might be disappointed with Jack Paden, because the Paden part really probably isn't going to do much to set apart the Jack. I think the real decision here is whether Jack itself has enough interest for you. It's a great name, and you're right, it's really spunky and cool. But if it's not enough on its own, I'm not sure that any middle name is going to help that, no matter how awesome the family connection.
