    What about Delphine? Too close to Athena? Similar feel to Daphne, but I strongly favor Delphine.

    My favorite out of your list is possibly a tie between Calliope and Penelope. I like Penelope Imogen Pearl a lot actually!

    I like Penelope and Persephone from your list, but prefer Persephone. I already know a few young Penelopes, and I think it will become more common. Why not use Perry or Pari (pah-ree, Persian for 'faerie') as a nn?

    Athena and Philomena (or Mena) sound a bit silly together, IMO.

    I'd go with Daphne or Ariadne. Penelope is becoming very common, especially since it was used by Kardashian, and I'd avoid Persephone and Calliope because you dislike the most intuitive nicknames for them.

    I like the suggestion of Delphine and will also suggest Maia.

    Doesn't Margaret mean pearl? Somehow Margaret Pearl sounds a bit redundant to me.
