Sean is the Irish original and it's just more authentic. Sean will always trump Shawn in my opinion. Unless you live under a rock, you know how to pronounce 'Sean' when you see it written.

This, for me, too. Shaun and Shawn hurt my eyes. They look awful to me!

Shaun is the spelling I see/hear of most often. I do however, know of one 11 year old Sean.

I'd go with Sean, because it's the Irish spelling and it's more authentic. That said, if the character is only named Sean because his parents liked the name and aren't actually Irish, it would most likely be spelled Shawn or Shaun.
