I agree the Clayton spelling is so much cleaner and simpler and also truer to the family. Lots of little girls are being named Payton or Peyton so it will fit in well enough. Cladie/Clatie (rhymes with Katie and lady) is an old school girls nickname (I think from Claire?) I've seen in old SSA charts that could be really cute for her as a nn if you like.
With Clayton being unusual and masculine I'd really recommend going for a more common and feminine middle. Clayton Hayes I'm afraid really sounds like a law firm. I get Hayes may be a family name too but it's a bit much. Use three names if you really want - Clayton Isabel Hayes or something. Clayton Hazel would be great. Clayton Hailey also sounds a little similar and is nice.
Clayton Jenci -> What about Clayton Jenna? Clayton Jessa? Or Clayton Jessie? Clayton Quincy even? Still uni and unusual but a little mroe established.
Instead of Phoenix, Clayton Phoebe? Clayton Fiona?

I was just worried that Clayton would have no chance on paper of ever seeming like a girl. I thought a different spelling would at least suggest she might be a girl, but you all seem in agreement you don't like it. It's so funny because all of my friends are in LOVE with Cleighton Hayes and that got booed all around here. I'm not sold on it, so it's good to have input from everyone here. I like the idea of a more feminine middle name. I just like one syllable and because Clayton has so many consonants I was looking for a softer middle name, which Hayes fit.

I agree with using Reese for the middle name.
