Jack and Annie are brother and sister in the fairly famous Magic Tree House children's lit series, if you didn't already know. It's not a bad association or anything, but just thought for the sake of full information it'd be good to mention it. I don't think it's the sort of thing that would come up super often (especially given no one else here seems to have picked up on it) - it's not that famous, and also they're common enough names outside of the series -- but it could sometimes.
I am in the preferring nicknames-as-nicknames camp, but I do like Annie. Mary is my favorite of the others you're considering. Annie Amelia is my favorite Annie combo of those you list - pretty adorable actually!
Good luck!

in order of which I like best:
-Mary Marla - I actually like this a lot. It's striking and yet still very traditional.
-Mary Stella - I prefer this to Stella Mary, it's a pretty combo
-Annie Amelia - I like this almost as much as Mary Marla
-Annie Marla - okay, I like Mary Marla and Annie Amelia better
-Stella Mary - Not bad, Stella is okay. Almost sounds like one word though stellamary
-Eleanor Amelia - I like both names but I don't think they work together. Eleanor Rose, Eleanor Dora?
-Estella Mary - I really don't like the name Estella, it feels very sharp and rude almostLivy/Lucy : Geneva/Gwen : Coralie/Alice : Noelle/Eve
Eli/Bennett : Jude/Zane: Luke/Leo : Levi/Phineas

-Mary Marla - I like many M MNs with Mary, but Marla is too close for me. Something like Miranda would be softer and more appealing to me.
-Mary Stella - I love this.
-Annie Amelia - This is nice but I wish it were Anne or Annika or something.
-Annie Marla - I prefer Annie Amelia
-Stella Mary - I prefer Mary Stella, as its less popular. Stella gets used a lot as a first and more rarely as a middle to such a traditional classic as Mary.
-Eleanor Amelia - Works okay
-Estella Mary - I'm kind of over Stella as a first name... Estella is a little more interesting... but not a lot more. I know fewer little Marys than little Estellas.

Wow thanks for your wonderful feedback everyone! Never thought of using Annie as a nickname for Eleanor! really love Annie Amelia too but there's a slight hitch and I don't know if it's a big deal or not. Our last name starts with H. So her initials would be A.A.H. Hahaha I'm not sure if that is weird or if I'm the only one who would ever notice.

-Mary Marla-- sorry, but I really don't like the sound of these together
-Estella Mary-- sounds very italian! I like the idea of pairing a spunky first name with a classic middle. Prefer Estella Marie
-Annie Marla-- I like Annie as a nickname, but it's hard for me to see it as the full first name. not a huge fan of this pairing.Prefer Anne Marla
-Annie Amelia-- sorry, but I don't really like the alliteration and it doesn't seem to flow
-Stella Mary-- I like Stella better than Estella, the flow isn't great though. I'd love Stella Marie
-Eleanor Amelia-- I really like these names separately, but don't really like them together
-Mary Stella-- this one has the best flow, but I'm not crazy about Mary...
Suggestions: Mary Eleanor, Stella Marie, Amelia Anne, Marla Estelle

Annie is adorable! I love it, and I absolutely adore Jack and Annie as siblings. I wouldn't use just Annie, though, I think something like Anne, Anais, Anneliese, Annabel, Annika, etc., would age better, and I think Jack and Annie sound really good together still. Have you considered Anne Eleanor, nn Annie? I think that'd be fabulous!
If you'd just use Annie, then Eleanor Amelia would get my vote.
I love Eleanor, and I think Jack and Eleanor are great together.
Good luck!Ashley
