Elizabeth is good, but I agree with you on the over usage. I personally like original names myself, ere are a few.
Aaliya- means Sublime one (Arabic)
Cailin- means Simply girl (Irish)
Charity- means Loving (Latin)
Dalena- means Vally (English)
Fern- means Plant (English)
Helea- means Sun (Greek)

I think Catherine would work very well. Maybe she would have a more eclectic or exotic middle name, like Paloma or Ursula. And I wouldn't assume you based the character on yourself. Catherine and Kaitlyn are differnt names. And besides, Jane Austen wrote seven novels, with several characters being named Jane. I think it's a good choice. I never see any modern heroines named Catherine.

Alexandra - Alex, Alexa, Andy, Sandra, Sandy (ok, the last two are a little stretch but it's accent depending)
Josephine - Jo, Josie, Sephy,
I think Catherine is fine, yes the Gaelic Caitlin is a form of Catherine but the two names are so distinct now, especially with Caitlin's numerous variant spellings, of which yours is one, so I don't think it's a problem at all. As long as you don't have her go by the Kait/Cait spelling I think you're good to go.
