I don't think you should feel intimidated about your name choices, because all of them are nice. It is true though that Micah has been going to the girls side a bit in the past few years.
I really like the idea of Miles nn Milo. It's the best of both worlds. Miles Augustus is very distinguished. I like the idea of using grandfather's name but Miles Charles is way too rhymey for me.

Micah is NOT a girl's name. Micah Charles is my favorite by far of all your choices, but I also like Miles a lot, especially with nn Milo. Jasper and Xavier seem to go completely against your rule with the "er" ending and might be too rhymey with your last name. Zachariah is a great name with a lot of character, has great nn potential, and has the "ah" ending, but I just like Micah better.

Micah Charles- This is a nice combo.
Miles Augustus- The double s endings catches my eye. I would probably go with Miles August (nn Milo as others have suggested). If it was Miles August it would be my favorite of your choices.
Eli Charles- Not a big Eli fan, but it sounds fine.
Jasper Charles- It seems like this will run together with your ln
Xavier Augustus- same as Jasper
Zachariah Charles- Would he have a nn, because I think Zach Her_____ might run together...
Does Augustus have family meaning as well as Charles? I am usually big on using some kind of family names if they are options, but my favorite of your fn choices (Miles) doesn't really pair well with Charles...
