They sound a lot alike..but they are individuals. I think it is fine. I feel like a person should try not to really "match" names or consider the names of other children. Each child should be named completely independent of the others.
However, if you have a long list and are looking for an excuse to cross a name off, then cross it off. But if you just love the name, then keep it.

That's the problem- I love the name. It's the only one that really speaks to me, so the fact that it pretty much rhymes with our son's name really sucks...

I hate to suggest this because I love the name Levi, but would it be possible to start calling him Joseph or Joey? Then you could also use Eli. ... Even as I write this, it doesn't really sound like a great idea, but I thought I'd throw it out there.
Another thing to consider is that you can name your kids anything you want. If you don't think Levi and Eli would be confusing for you and your husband or for the kids, go for it -- especially if it's the only name you love. It's great to get other people's opinions to some extent, but in reality the only opinions that matter are yours. And if you do go with Eli and it ends up being too confusing, you can always use his middle name -- no harm done.
