Another vote for Hallie Blair. I like Gemma Paige instead of Piper. Piper doesn't flow as well as Paige with the first name Gemma. Hallie and Gemma are great for twins!
My sister's name is Karly. I like it better than the other spellings with the exception of Karli. I prefer Carly as a nickname for Scarlett.

Why can't you use Ellie or Quinn? Those two are my favorites on your list. Other ideas:

For me, it's more of a last name (St. James, St. Claire) versus an actual name. I don't like it as a name on its own. I think it's pretentious.
I'm not a fan of the name, personally. Reminds me of a place instead of a name.
I like the traditional Irish name Aislinn with your last name (but I like it pronounced Ashlyn).

Love Kate as a first name. Why not Kate Annabel? Or Kate Anneliese?

Cass and Joan don't flow together. I wouldn't put two one-syllable names together. I would pair Cass with a multi-syllable middle name.

No, it's pronounced eh-lay-nuh. I think you'd have to tell people to pronounce it uh-lee-nuh with either spelling since it's not intuitive and at the moment, Elena is somewhat popular.

Claire is one of those names that needs two middles, in my opinion.

Even if she chooses to go by Eleanor, does it matter? Eleanor is a completely different name than Elizabeth.

I like Alexandra and Anneliese (this spelling). Does Eleanor have a nickname? If she doesn't go by Nora, I think Nora would be a very cute addition. Other ideas:

Of the names you listed, Katherine is my favorite. I get what you mean about it being mundane. Have you considered Katerina? It's a tad different and it goes with a number of your other names....
You could go with Eleanor Mary and call her Nora.
With Ellery, I prefer a one syllable middle, like Ellery Kate, which you are already thinking about. Other ideas:
