I'd pick Alyosha or Sasha. Alyosha is a Russian nickname. I think I remember it from a Dostoyevski novel.
I love your girls' list, and Ellis is nice for a boy. Have you considered Ezra, Moses, Gideon, Boaz?
Cairo, Delta, Nola, Mississippi, Louisiana, Georgia, Selma, Magnolia, Tennessee....

Arielle, Sabrina and Tara are lovely.
I love Lucette! Also Pelagie, Lucrece, Fleurange, Sebastienne and Raphaelle.
Blaire is equivalent to blare for me...loud and obnoxious. It grabs the attention...maybe that's why a guy would like it??
I love Felicity. It just makes me think of friendship and happiness. I also like the French version--Felice--as a middle name.

Not unless I REALLY loved the name (Sophia, yes; Elena, probably not).
Elisabeth. Eleanor is an unattractive librarian. Elisabeth is a queen.

I love Sophie-Anne (but w/this spelling), also Sasha, Sabine, Sabrina, Surya, and Sari.
Saskia is very cool! I also like Cosima and Eliza, but the others...not so much. Though they are perfectly respectable names, just not my style.
I like the nn for Rafferty (Rafe), but not a fan of Lachlan in any form. I'd pair it w/Dominic (Nico).
Vivienne Beatrice-love both names individually, but to me, the V- name next to a B- name clashes.
Margot Beatrix--not a fan
Athena Maeve--please don't...
I just think of cows chewing their cud. I like nature names, but not that one.

Flynn--like it, but sometimes I hear phlegm, which isn't pleasant
Rowan--girl's name...I'd opt for Ronan for a...
Guinevere is gorgeous, Priscilla is very frilly pink princessy. It would be a bit of a trial to a kid more interested in soccer and climbing rock walls.
