From your revised list, I like Edith, Violet, Willa, and Thea in this order with your sibset. Some possible combinations with these names:
With Isla Mae, you might like shorter names. Some possibilities:
I like Eleanor Ivy, Gwendolyn Ivy, or Eleanor Frances best. Ivy fits with May and June and Frances with Thomas. All in all though, your children have lovely names and these choices are great so you...
I love Muriel and think it works well as a first or middle. Some possibilities:
I like Fiona, Nora, and Maeve best from your list. What about moving Eva to the fn position? Eva Catherine is a lovely combo and Colin and Eva are nice together. Some possibilities for an E name...
I'd use a name that does not end in an A or EE sound.
Paige, Nora, Annie, and
Valerie Simone is great because there aren't a lot of repeating sounds. Valerie June or Valerie Juno are great combos too.
I like a lot of the suggestions above. It would be nice to have an L in the name to tie it to the others but with a different ending.
James nn Jay and Charlotte nn Lottie or Charlie are very nice together and my favorites from your list. Eliza nn Liz or Lizzie or Thomas nn Tom are spot on too. Jay and Nate or Jay and Jack are too...

Between the 2, I agree that Imogen Amy works better than Esme Amy, but the M and E sounds thow off the flow. What about Imogen Avis or Esme Aurora instead?
While I love Jane and like Isla, Jane seems plain next to Fiona and the I and then A in Isla makes it seem a little close too. What about Elsa or Elsie (or Elsbeth, Elspeth if you want something...

I don't think these names are too far apart-- and they both share a common ending! What about Anna?
Some other names that seem similar to Sienna and Joanna (or meet the clean, simple, non-frilly,...
I like Dorothea better, but Dorthea is fine and Dorthea Rose is a nice combo-- it's nice with your last name too.
While I like Phoebe a lot, it does have the rhyming ending with Daphne. If that bothers you, then I'd move it to the mn position. Charlotte is popular, but I think it goes well with Daphne. I'd...
Sylvie Fern or Colette Fern both are lovely combos and go well with your son's name. I'd go for one of these!
With your sibset I like Winifred, Edwina, or Rowena best.
I like Linnea Noelle, but would probably use a different letter to start because of the Ns in the fn.
Some other possibilities:
While I like the names you have, I probably wouldn't use Beatrix because of the ending of Toby. Rose is my favorite from your list-- Toby, Eliza, and Rose is a lovely sibset. I like the suggestion...
