I like Samuel almost as well as I like Philip, but I agree with others that Philip is underused. Great, classic name, with a cute nn option of Flip.
I like Hector a lot; it inevitably has Latino associations for me.
Jed and Toby reminds me of the West Wing, but I'm not a fan of Tiberius for a first name. If I remove the reference, Jed and Toby are absolutely great together.
I think Shem is very interesting as well! I can't recall ever hearing it outside of reference to Noah's son. I'm not sure if I like it, but I think it's interesting. It doesn't scream "Religious"...
I like them all. I think Frederic fits best with your other two style-wise, but they would all make a very nice sibset! I've always loved Ignatius.

Though not my favorites, I hanen't seen Cody, Brady, or Percy mentioned yet. Could have been; didn't see them.
I know a Conrad, we call him "C-rad" or just Conrad. He's smart and funny and generally a pretty cool guy, so this name gets a thumbs up from me!

Nope, not a dog's name at all - though if you want to name your dog Rex or Max or Steve, hey, free country. But it is by no means exclusively a dog's name. Perfectly acceptable for a human.
It makes me think of "Edgar suit" from MIB.
....Yeah, probably not a common association, but I'm not a fan.
I love the name Percival, nn Percy! It's so great! The only thing I ever worry about is that it sounds like "Purse-y", which may be troublesome for a boy, depending on the boy. Honestly, though,...

I definitely love Jasper with Wyatt. They both have that classic Western feel and pair up very nicely. Maybe Jasper Levi would work for you both?

Asa is a great name! I can see the concern about not knowing how to pronounce it, but there are teasing possibilities with almost all names - a john is a toilet/bathroom, for instance!

Those are all terrific names!
I particularly like Gideon (three syllables, like your daughters' and goes well with your daughters' names), Alfred (classic, fits well with Josephine and Eliza) and...
I love Rex and don't consider it a dog's name. And the dinosaur connection may make it cooler for a boy.

My brother's name is Jason, but he's been Jay all his life. In fact, he strongly dislikes being called Jason because he is so firmly a Jay.
