I would go with the original spelling of Winry, Winrie does look a bit too feminine and Winrey, I would pronouce as Win - ray.

Honestly, my first thought was that her name is probably Samantha, Emily or Rachel.
You could always just put 'young' or 'little' in front of his father or grandfather's nicknames, the only different nickname I can come up with is Silver :)
