To me, Van rhymes with Can/Tan...Vaughn rhymes with Sean/Dawn. I love Vaughn, it feels solid & distinguished.
I like Van, but Van feels a little more nicknamey to me, derived from names like...
I like the combo of James Hugo with nn Jago :)....that way he can choose to keep his nn as an adult or go by James if he wants something more buttoned down. Its a fun name.
You have lots of great names there that would work really well with sibs.
My favs are...
Isaiah, Zachariah & Abraham (continues the vowel sounds without being too matchy) and who couldn't adore...

I think Luke goes well but shares an initial with Levi.
I love Matthew, plus I'll add - David & Adam with sibs.
I love the meaning of David too - beloved - classic, handsome.
Lawrence - Loz
Gordon - Don/Donnie
It is my understanding the majority of AUZ/NZ say Eye-Zac.
Estella/Stella & Sebastian are a good match but sound very 'S' heavy when said together. Though I think Stella & Baz make cute sibs!
Charles and Louis/Lewis/Louie are both solid choices and I...

William Michael gmv. Love Will & Wills as nn, and Liam. Gives you more nn options so you can see what fits him. :)
My thought was to take inspiration from the letters in Roger, and it made me think of George, similar letters and sounds....even Gregor? Gregory?
For R names, how about:

Jacob and Aaron. But mostly because I much prefer Jacob as a standalone name, and the combo Jacob Emmanuel is so sophisticated & handsome. GL
Holden, Beckett &
Trendy because its a surname?...
I feel Charlie is the best fit with sibs, although I personally would go with Charles on paper, nn Charlie. But I also adore the vibe from Ted, perhaps Theo nn Ted could also be an option?
I love so many granpa names, Philip my most fav, and love the rest of your list too. Plus:
Howard (nn Howie is adorable) - so underused
Walter nn Walt
Edward nn Ted, Ned, Ed, Eddie...
I like these pairings...
Zack & Eli (Elijah)
Zack & Nate (Nathan / Nathaniel)
Zack & Josh (Joshua)
Zack & Liam (William)
Zack & Harry
Zack & Leo
Zack & Oli (Oliver)
Zack & Drew (Andrew)
I quite like strong vowel sounds to match with tour other boys. Good suggestions above by pp's.
Isaiah, Ezra &...
Adam - this pairs well, and sound good together when said aloud
