I love your daughters' names, and Sephie is spunky and adorable. Congratulations!
I agree with PP, all three are great names, but Margot Plum works best with a long last name (not to mention it's simply an outstanding pair).
I thought so a long time ago, but I've grown into liking it. Now I think Matilda is a great name, especially with nicknames Tilda or Tilly. Milly though, not so much.

I don't like the name Wednesday or Lorraine but they make a great combo. Lola Jane Alice is the runner-up.

The only -son name that sounds like a girl's name to me is Madison.

I absolutely love Margot Plum. It by far my favorite of those combos.
I love Raphael (even more with an f) and Raphy/Raphi isn't a bad nickname. Raphie seems the most intuitive spelling to me. Out of your choices, I think I like it better with the -y.

I seem to be the odd one out. Louis is always loo-iss here, and I prefer this spelling and pronunciation.
