Are you asking which syllable we put the emphasis on? Because I think all of us seem to be indicating the same pronunciation of the letter sounds, it's just a matter of whether the emphasis is on...
One quick comment on Ruby - as much as I love it by itself, I'm not sure that I love it with the surname Brown, since both are color names. It's not a huge deal, just something to keep in mind.
This is closest to how I'd pronounce it.
Depending on where you live, though, I wouldn't be surprised if most (ie: non-name-obsessed) people mispronounced it as "Ocean," all the while wondering...
I think either is nice with your surname. Isabel seems a bit more old-fashioned to me, whereas Isabelle is a bit more on the trendy side with the popularity of of Belle/Bella.

Seth Conall Simon is my favorite, though I'm not sure that I would have pegged any of your choices as "hipster"
Have you considered the more common (at least in English) spelling Elias? It might help avoid mispronunciation while still honoring your faith.

Ah, I love Shepherd! It's my number one choice, but DH isn't quite convinced yet. Jude Shepherd is a fabulous name.

I think there would be some significant problems with pronunciation.
I do know that occasionally second middle names will get left off of forms/out of databases (at least here in the US) because they just aren't always set up for them, but since a child rarely goes by...
I wouldn't use it for a boy, but then again, I've never been a fan of unisex or gender-bending names. I think the popularity of the recent movie by the same name has brought it back on the radar,...

To echo another poster, I wouldn't worry about Silvanus, honestly. Most of the time kids won't know another kid's middle name anyway. If you love it, use it!
