What about picking a traditional name that has a bunch of nicknames? Examples:
Elizabeth: Beth, Lizzie, Eliza, Betty, Betsy, Libby, Birdie
Katherine: Kate, Katie, Kitty, Kathy, Kat

I love Lyra and I love her name. Honestly, I think 1)adults fixate on the fear of getting teased. It might not happen. 2) Kids can find a way to tease about any name...even something plain like...
i like Margot simply because it seems to be the more traditional way it is spelled but Margo works too. I've also seen Margaux and Margeaux but those are a bit much for me.
I love alliteration so Sebastian Stavros is my favorite!

Lily Cordelia is my favorite from your list! It honors your friend and it also has a great Shakespeare reference (from King Lear). Lily Frances is also great!
