Alternatives to Finn
I love the name Finn and it was our second choice with our first son but now it seems to be popular which I'm not fond of (we have a very common last name). Need help coming up with another boy name that is uncommon, since I'm due any second!

Griffin? Use the name you love, don't worry about popularity.
Finn isn't that popular. There were only 1078 boys named Finn born in 2011. Distribute 1078 amongst 50 states and it isn't nearly as popular as it might seem on this website.
I wouldn't use a monosyllabic name like Finn if your surname is Smith-- it sounds too abrupt. What is your older son's name?
I like Beckett a great deal from your choices, and @javad's suggestions of longer forms of Finn (Phineas for vintage cool, Finnegan for a modern Irish vibe). Maybe:
Barrett (a little less common than Beckett)
Maybe a longer version and the nn Finn? Finley? A bit different than your choices, but still cute.

FYI, the other reason, other then it seems to becoming popular, Flynn seems to be going pink. So that's why I'm souring on Finn even though I still love it!
